EuPA/BSPR Proteomics Meeting

The EuPA 2012 Scientific Congress, hosted by the British Society for Proteome Research (BSPR) will be held in Glasgow, Scotland from Monday 9 - Thursday 12 July 2012. Outstanding conference facilities have been secured in the heart of Scotland’s largest city. The scientific programme will aim to reflect innovations and current developments in proteomic technologies, alongside new applications in areas such as systems biology, medicine and animal health.

Proteomics transcends the frontiers from molecules to systems and is at the interface of biology, chemistry and physics. The proteomics community is thriving and expanding as new challenges emerge and universities across the UK are embracing these opportunities through interdisciplinary initiatives. The BSPR is a key driver in many innovative proteomics programmes, at both national and international levels, and the EuPA 2012 Scientific Congress will incorporate a scientific programme that reflects current developments and applications in proteomics.

The host city, Glasgow, is home to several universities that are active in proteomic research and collaboration between universities in Glasgow and across Scotland exemplifies the cooperative spirit that is so important in this research area. Glasgow is a large, vibrant city on the stunning West Coast of Scotland, with excellent international transport connections. II Jornadas Bienales de jóvenes Investigadores en Proteómica

Os invitamos a participar en las II Jornadas de Jóvenes Investigadores en Proteómica, que tendrán lugar en Córdoba los días 11 y 12 de Febrero de 2010 en el Rectorado de la Universidad de Córdoba (http://www.uco.es).

Este evento organizado por la SEProt tiene como objetivo fomentar la participación del mayor número de investigadores, especialmente los más jóvenes, que están aplicando la Proteómica a sus líneas de trabajo en Medicina, Biología, Química, etc. Se pretende crear un foro de discusión que contemple tanto aspectos científicos como prácticos, en la que los investigadores aportarán su experiencia en un campo que ha revolucionado el mundo de la investigación en proteínas en los últimos años. Este encuentro representa una excelente oportunidad para promover la comunicación y el establecimiento de colaboraciones entre los distintos grupos. Además las comunicaciones presentadas y los temas de discusión abierta se publicarán en un número especial de la revista de la SEProt Proteómica, contribuyendo a su difusión.


La fecha límite para el envío de comunicaciones es el 1 de diciembre de 2009. Los trabajos enviados se publicarán en forma de presentación breve en un número especial de la revista de la SEProt, Proteómica. The Siena Meeting will reach its 8th edition in 2008, as it was held in Siena biannually since 1994 when, at the first one, the idea of the Proteome was first introduced to a large audience. Thanks to its marvellous atmosphere that offers a perfect balance of science and history, the Siena Meeting is still recognized as one of the most important proteomics conference and is extremely well attended by scientists from all over the World.
This edition will be held, as usual from 1994, in the first week of September 2008. Due to the presence of another international proteomics conference in Europe in the middle of August -HUPO 2008-, we have decided to reduce the size of our meeting to a maximum of 400 participants.
This will give us the possibility to maintain the major goal of the meeting that is the possibility to organize a conference at which science would take the centre stage and the discussions would be conducted in a very relaxed and friendly atmosphere. We look foward to welcome you in this wonderful venue, inside the ancient walls of the medieval town of Siena.

Clinical Proteomics in Oncology

Dear Colleague,

The French Institute of Cancer (Canceropole Grand-Est) and the CLIPP Proteomic Platform (Dijon, Besançon) organize the 2nd international conference entitled 'Clinical Proteomics in Oncology' in Dijon (France) on July 3rd and 4th, 2008.

This meeting will put together scientists from France and abroad interested in medical and biological oncology, pharmacology, biological markers, nanotechnologies and bioinformatics.

More than 20 speakers with international recognition, half of them from European countries other than France and from United States, have accepted to share their results and experience in the clinical proteomic field.

Presentation of your own results in the form of posters is encouraged.

Our objective is to determine how to optimally use the proteomic analyses to progress in doing early diagnosis, in establishing a prognostic and predicting the therapeutic response in patients with cancer.

Conferences will include the results of recent clinical trials, the criteria for standardization of methods, the new approaches and alternatives to profiling, and the methodology of bio-statistic analyses.

HUPO PSI spring meeting 2007: April 23-25, 2007, Lyon, France.

In 2006, the HUPO Proteomics Standards Initiative has reached a major milestone with the submission of manuscripts from several work groups to the Nature Biotechnology journal, where currently six manuscripts are under public review. A major topic for the PSI spring meeting 2007 will be the evaluation and incorporation of comments from this new approach into PSI documents and standards. Top-Down Mass Spectrometry Meeting



Top-down mass spectrometry (MS) has emerged as a powerful proteomic approach. Providing unique information on proteins at the molecular level, this technique allows the study of the combinatorial effects of multiple PTMs and/or mutations occurring on the same polypeptide chain (proteoforms) and their physiological function. Moreover, technical advances in Native top-down strategies allow the study of protein complexes (complexoforms). In parallel, top-down approaches performed at a large scale (top-down proteomics) are expected to become viable alternatives to those of bottom-up in terms of protein identification.
However, in contrast to the latter approach, top-down is considerably more challenging because of the complexity of the data generated and various technical limitations and instrumentation requirements.

Participants will be informed about the current state of top-down MS, the types of instrumentation available, and the applications and potentiality of the technique. Leading experts working in top-down MS and top-down proteomics have been invited to explain the tools they use and their latest achievements. The overall objective of the meeting is to speed up the use of top-down MS in proteomic laboratories and to maximize the results by improving the experimental procedures and data analysis.

El avance de la investigación biomédica en el siglo XXI depende en gran medida de tecnologías innovadoras para estudiar nuestro organismo en toda su complejidad molecular, impulsando así la generación de nuevos modelos y aproximaciones clínicas para el tratamiento de la enfermedad a medida de cada individuo. Otro de los aspectos esenciales es el acceso a muestras biológicas, correctamente anotadas, que posibilite el estudio de procesos patológicos sin resolver. En este curso, expertos en genética, genómica funcional, proteómica, bioinformática y biobanking de la Plataforma PRB2 del Instituto de Salud Carlos III, revisarán el estado actual de la tecnología y sus aplicaciones en el ámbito biomédico, en el marco de algunos proyectos internacionales en los que participan.
El curso propuesto está dirigido a estudiantes pre-doctorales y postdoctorales que quieran desarrollar proyectos de biomedicina en los que se requieran tecnologías “ómicas” y bioinformáticas. I Workshop Molecular Interactions in Biacore T200: Small Molecule and Antibodies

9-10th June 2015, IDIBELL, Barcelona.

Next June 9th and 10th the IDIBELL Proteomic Unit holds the I Workshop on Molecular Interactions in Biacore T200: Small Molecule and Antibodies. The Biacore T200 is part of the equipment of the IDIBELL Proteomics Unit.

This course aims to provide basic knowledge of molecular interactions analysis using Biacore technology, and will provide information on experimental design, experiment execution and data analysis. The course will be focused on Small Molecule Interactions and Antibody screening, including lectures, practical lab-hands on sessions and software analysis. Scientists from the biomedical, clinical or pharmaceutical field studying this type of interactions are welcome.

This workshop has a limited number of participants of 8, because of its practical-hands-on nature. In case of a larger number of inscriptions, a repetition of the workshop latter in the year may be scheduled. Registration deadline is Wednesday 27th of May. Plenary lectures are open to all public and free of charge.

IV Curso de Proteómica Cuantitativa

La proteómica permite la identificación y caracterización de las proteínas presentes en proteomas y subproteomas complejos. El desarrollo de métodos más potentes de fraccionamiento de muestras complejas, combinado con el empleo de nuevos reactivos químicos y herramientas bioinformáticas, ha añadido una nueva dimensión al análisis proteómico, permitiendo comparar proteomas complejos mediante espectrómetría de masas: es la proteómica cuantitativa o diferencial. Así, es posible identificar qué proteínas se hallan implicadas en multitud de procesos biológicos, incluyendo estados patológicos (biomarcadores).


Este curso de Proteómica Cuantitativa pretende ofrecer una exhaustiva visión teórica y práctica de algunas las aproximaciones experimentales más utilizadas en proteómica diferencial. A lo largo de cuatro días se analizarán en detalle técnicas como el marcaje isotópico diferencial con reactivos como ICPL (Isotope-coded protein labelling) y iTRAQ, seguido de fraccionamiento por cromatografía líquida y análisis mediante espectrometría de masas y técnicas de proteómica cuantitativa dirigida (MRM). Participants will learn how to work with proteins using web based tools from the SIB.
The daily schedule generally consists of:

Ourense Conference on Imaging Mass Spectrometry Pre-Congress Course

A training course, co-organized with ProteoRed, about imaging MS will be held during the evening of Sunday, day 2nd of September. The event is free of charge but there are a limited number of spots.

Schedule

The course shall heed the following workflow:
• (i) Starting with an individual dataset, participants will pick individual masses to select regions.
• (ii) Clustering and PCA analysis of an individual dataset.
• (iii) Statistics over multiple sections, again calculating PCA, clustering,t-test and ROC curves.

All techiques used will be elaborated on.

PA11: Pathway Analysis and Modeling of Biological Networks with Christoph Wierling, Alexander Kel and Roman Zubarev

Overview:

New high-throughput methods allow for the generation of massive amounts of molecular biological data. These, mainly phenomenological, data are often difficult to relate with the activation/inhibition of particular signal transduction pathways and/or transcriptional regulators. A way to facilitate data interpretation is to construct gene regulatory network models that include signal transduction mediators, transcriptional regulators and target genes. This is a complex task, not only because of the huge number of molecules involved, but also because of variations across tissues, developmental stages and physiological conditions. These networks hold the key to the understanding of the regulatory processes within a cell, the processes governing human physiology and homeostasis and thus the delicate balance between health and disease. These networks are characterized by complex, hierarchical structures and by multiscale temporal and spatial behaviors.
In the PA11 training course 'Pathway Analysis and Modeling of Biological Networks' we will approach the analysis and modeling of biological systems from several practical angles. First of all, we will introduce into systems biology and modeling from a network-based perspective. We will introduce several pathway databases, such as Reactome, KEGG, and ConsensusPathDB, and describe how to use these resources for pathway analysis. Next, we will give an introduction into mathematical modeling of biological systems and we will look at different mathematical modeling stategies using Boolean networks, Petri nets and ordinary differential equation systems (ODEs). We will describe computational tools, such as Cytoscape and CellDesigner, for the set-up and development of model prototypes and show further tools, such as Copasi and PyBioS that can be use for parameter-fitting and sensitivity analysis.

Furthermore, we will look at methods for reconstructing gene regulatory networks from gene expression data through reverse engineering. It will be followed by methods of analysis of topological properties of biochemical and regulatory networks. This will lead us to the application of such methods for revealing key nodes in networks as potential biomarkers or drug targets. We will study how to do the in-silico hypothsis testing of such drug targets with the help of dynamic modeling of the network systems. We will also look at chemoinformatics methods to analyze lists of drug targets and identify novel drug compounds by virtual screening of millions of available chemical molecules. We will then show examples of application of these methods for identification of disease related biomarkers and drug discovery.
We will be using the following software packages (and more!), in our hands-on training sessions: CellIllustrator, BioUML, GenExplain, NetFlowEx, PASS, GUSAR, Pathway Analysis Engine, Cytoscape and ConsensusPathDB.

Quantitative Proteomic Course/Curso de Proteómica Cuantitativa

We are planning to run a quantitative proteomics course during the first week of July. The course aims to provide a comprehensive theoretical and practical view on some of the most popular techniques used in differential proteomics. Differential in gel electrophoresis (2D-DIGE) and differential isotope labelling (ICPL & iTRAQ) followed by liquide chromatography and mass spectrometry analysis will be analysed in detail. Theoretical lectures and practical classes will be combined allowing attendees to familiarize with these techniques as well as to discover its full potential.

Este curso de Proteómica Cuantitativa pretende ofrecer una exhaustiva visión teórica y práctica de algunas las aproximaciones experimentales más utilizadas en proteómica diferencial. A lo largo de cuatro días se analizarán en detalle técnicas como el análisis mediante electroforesis bidimensional 2D-DIGE y el marcaje isotópico diferencial con reactivos como ICPL (Isotope-coded protein labelling) y iTRAQ, seguido de fraccionamiento por cromatografía líquida y análisis mediante espectrometría de masas. First Statistics for Proteomics Course

The course will be held in Universidad Autonoma de Madrid Biology Faculty next 15th to 17th December.

Proteomics experiments generate large and complex data sets, but proteomics researches have little professional statistical support when analyzing these data. In this course, two weak points are going to be considered: confidence in protein identification by mass spectrometry, and analysis of protein abundance data in quantitative experiments. Concerning first point, database search algorithms report peptide-spectrum match scores that reflect the quality of the match, but are difficult to interpret and are not associated with statistical meaningful significance measures. Regarding quantitative experiments, suitable statistical analyses are necessary in order to ensure correct conclusions from protein expression data.

The course is focused on the statistical treatment of proteomics data, including three main areas:
- Protein identification data
- 2-DE data analysis
- Isotopic labeling quantification

Entry level for students (target audience):
Experienced proteomics technicians, used to working with protein identification, 2-DE and/or isotopic labeling quantification.

The aim of the course is to give up-to-date information on the subject and teach the most wide-spread techniques used in quantitative proteomics - SILAC and iTRAQ. All MS analysis will be performed on an LTQ Orbitrap hybrid mass spectrometer (Thermo Electron), equipped with a nano-LC (Agilent 1200), nano-spray source and self-packed emitters (Proxeon).

This course is targeted for PhD students and post-docs from European Union.

Advanced Proteomics Data Analysis Course

Description:
In the last years, new paradigms have been emerging concerning mass spectrometry data analysis. The course will set the scene by bringing up the technical concepts behind state-of-the-art algorithms and provide extensive handson application of the relevant bioinformatics tools. In addition, the power and the limitations of the currently available software will be examined. Most bioinformatics tools used in this course are open-source and can be freely downloaded for use at one's home institution.

The course is designed primarily for mass spectrometrists with some informatics concepts. In addition, informaticians with little proteomics background are also welcome to apply. We also offer a pre-course day addressed to proteomics scientists with little informatics proficiency. Joint lecture sessions and five parallel tutorial tracks will be offered during the five-day course. For the hands-on sections, the students can bring their own data.

Phenyx training course

On October 30th 2008, GeneBio will provide a Phenyx training course for ProteoRed members.

The course will be hold in the Centro de Investigación Príncipe Felipe in Valencia, the next day of the MASCOT training course organized by MatrixScience.

Phenyx is a software platform for the identification and characterization of proteins and peptides from mass spectrometry data specifically designed to meet the concurrent demands of high-throughput MS data analysis and dynamic results assessment.

The aim of this course is to encourage the use of our Phenyx server in ProteoRed, learning all its capabilities and new features from last versions.

In collaboration with MatrixScience, we have created an intensive 2-day course that covers every aspect of protein identification and characterisation using Mascot. Each course will be limited to 20 participants to ensure that there is ample opportunity for questions and interaction.

Prerequisites: A working knowledge of protein chemistry and mass spectrometry is required to obtain maximum benefit from the course.

To participate in the exercises, you need to bring an Intel based laptop PC with a DVD drive and WiFi. The DVD drive will enable you to run a local Mascot server by booting to a LiveDVD. A WiFi Point of Presence will be available, allowing you to connect to the Matrix Science public Mascot server. Administrator rights will be required if you want to install Mascot Daemon and Mascot Distiller.

Programme: Teaching is from 10:00am to 5:00pm on day 1 and 9:00am to 4:00pm on day 2, with a 1 hour break for lunch. The instructors will be available at the end of each day for questions and discussion.

Course materials will be supplied as PDF files on a complementary USB memory stick. There will be no printed handouts. If you wish to make notes, please bring writing materials.

Practical course on bioinformatics tools and methods for functional genomics studies

Practical course on bioinformatics tools and methods for functional genomics studies. It will be focus on methods and strategies applied to robust analysis of microarrays data (mainly transcriptomic data derived from gene expression microarrays from Affymetrix) and the critical steps to identify significant genes, to reach appropiate functional annotation and assignment, to unravel the biological information enclosed in selected gene lists and to explore the biological networks derived.

El Parque Científico de Madrid organiza, dentro de su programa de formación 2007, el curso teórico-práctico: "Análisis y cuantificación de interacciones moleculares mediante Resonancia de Plasmón de Superficie (SPR)" que tendrá lugar los días 20, 21 y 22 de junio de 2007, en la Unidad de Análisis y Cuantificación de Interacciones Moleculares del Parque Científico de Madrid (Facultad de Farmacia, Universidad Complutense).

En este curso, dirigido por la Dra. María José Hernáiz, con conferencias invitadas impartidas por la Dra. Leonor Kremer (CNB, CSIC), por la Dra. Laura Lechuga (Instituto de Microelectrónica, CSIC) y el Dr Jesús Jiménez Barbero (Centro de Investigaciones biológicas, CSIC), se estudiarán los fundamentos de la resonancia de plasmón de superficie y su aplicación en el análisis y cuantificación de las interacciones moleculares incluyendo los aspectos prácticos, los avances más recientes en la técnica así como las diferentes aplicaciones que presenta.

Con estos objetivos no sólo se pretende que el alumno alcance una buena formación teórica, sino que también comprenda los aspectos más prácticos de esta técnica desde un enfoque pluridisciplinar en el campo de las interacciones moleculares, lo que hace que tenga un alto interés desde el punto de vista formativo.

Bajo el título de Reunión Científica sobre Proteómica Clínica, la jornada de trabajo que se celebrará en Pamplona los próximos días 9 y 10 de Diciembre tiene por objeto contribuir al intercambio de información entre las comunidades médica y proteómica con el fin de desarrollar estrategias que permitan aplicar el potencial tecnológico consolidado en los últimos años por las actividades de PROTEORED-ISCIII en iniciativas coordinadas de investigación clínica. Con esta idea central, expertos en enfermedades hepáticas, neurodegenerativas, cardiovasculares y reumatoides se reunirán con los investigadores que actualmente están liderando el Proyecto Proteoma Humano (HPP).

1st Scientific Meeting for the Chromosome-centric Human Proteome Project (C-HPP)

HUPO C-HPP Consortium organizes the 1st Scientific Meeting for the Chromosome-centric Human Proteome Project (C-HPP). The Meeting will take place as a part of the 38th FEBS Congress in St Petersburg, Russia (http://www.febs-2013.org) on July 10th – 11th, 2013 (last two days of the Main Congress). The goal of this meeting is to discuss possible scientific achievements which can be delivered by the C-HPP.

Key Issues of the C-HPP Scientific Meeting:

- Unbiased (MS/MS) and targeted (MRM) technologies for protein identification and quantitation in the context of the C-HPP
- Consolidation of transcriptomic and proteomic data in chromosome-centric format
- Clinical application of C-HPP: towards the digital diagnostics

The conference will be held in the Radisson SAS Marina Palace Hotel in Turku, which has been chosen for accommodation as well. The hotel is situated in the city centre on the bank of the river Aura. Information about Turku

Turku is situated on the south-western coast of Finland, 170 kilometres west from Helsinki. It is home to 175 000 inhabitants and a clear heart of the south-west part of the country.
The nearest airport, the airport of Turku, is located 9 kilometres from the hotel. There are buses and taxis that will take you to the city centre in 15 minutes. There are direct flights to Turku from Helsinki, Stockholm, Copenhagen and Gdansk. Travellers from other locations can reach Turku through Helsinki-Vantaa airport that has good connections to all European, Asian and largest US cities. From Helsinki-Vantaa airport there is a bus connection to Turku. The bus leaves outside the terminal and it takes 2, 5 hours to get to Turku. The easiest way to get to your hotel from the Turku bus terminal is by taxi (5 min taxi, 15 min walk).

Application and Optimization of Existing and Emerging Biotechnologies

Please join us at the ABRF 2009 meeting that will be held February 7-10, 2009 in Memphis, Tennessee.
The ABRF 2009 meeting will present the latest developments in life sciences technologies and the use of these technologies as shared research resources. Leaders in the field will give presentations. There will be scientific sessions and technical workshops on genomics, proteomics, imaging, and other technologies, including next generation sequencing, genotyping, microarrays, real-time PCR, proteomics and mass spectrometry, protein production, optical imaging, bioinformatics and bio-IT. The meeting will include scientific research poster sessions and a core facility poster session. Participants will be able to interact with an outstanding array of vendors in the exhibit hall and in exhibitor workshops. Satellite educational workshops held before the main conference will cover next generation sequencing and proteomics technologies. Tours will be given of core facilities at nearby institutions. Reunión satélite SEBBM sobre proteínas de membrana

Como sabéis, el año que viene del 10 al 13 de septiembre se celebrará en Bilbao el XXXI Congreso de la SEBBM que será organizado conjuntamente por el grupo de biomembranas de la Unidad de Biofísica y el CIC bioGUNE.
Aprovechando el impulso que nos brinda la organización de dicho congreso, hemos decidido preparar una jornada satélite dedicada a las proteínas de membrana.
En dicha jornada, que se celebraría el 10 de septiembre desde las 9.00 hasta las 18.00 h (hora en la que dará comienzo el XXXI Congreso de la SEBBM), nos gustaría abordar distintos temas de interés relacionados con el estudio de las proteínas de membrana desde distintos puntos de vista: sobreexpresión y purificación, estudios bioquímicos, estructurales, etc. Así como los problemas asociados a dichos estudios.
Creemos que es una oportunidad muy valiosa de establecer contacto entre los distintos grupos que trabajamos en España en el estudio de problemas relacionados con proteínas de membrana y compartir así nuestro saber hacer. Os animamos pues a que consideréis la posibilidad de adelantar vuestro viaje a Bilbao un día y participar así en dicha jornada.

Proteored Multicentric Experiment 10 - Relative Retention Times in Targeted Proteomics PME10-R2T2

We present the new multicentric study within ProteoRed Network.

Objectives of PME10

The objective of PME10 study will be the evaluation of the use of retention time standards in targeted proteomic analysis.

The use of retention time standards allows the normalization of peptide Rt to a 'universal' scale, that can be useful to facilitate sharing of targeted analysis methods across different laboratories, pinpoint wrong signal assignments to particular peptides, or design scheduled targeted methods. We think that these are crucial issues in the context of the Human Proteome Project. To evaluate the robustness and explore the limitations of this approach, we will analyze a single sample in a multi-laboratory experiment, under different chromatograpic conditions. The analysis will be used also to evaluate the reproducibility of the quantification of 16 peptides of chr16 proteins present in MCF7 cell line.

We counted again with the valuable collaboration of SIGMA-ALDRICH which has supplied samples of their MSRT1 standard peptide mixture (see attached pdf), that has beeen used to prepare the sample to be analyzed in this study.

Statistical Approaches to Protein Quantitation Shotgun Proteomic and DanTER

Mass spectrometry-based bottom-up proteomics requires complex data preprocessing before any statistical analysis can begin. LC-MS based data generated with Accurate Mass and Tag (AMT) approach from high performance mass spectrometers require peaks to be deisotoped, LC-MS features to be detected, aligned and matched to a database. Also some scoring criteria needs to be in place to distinguish between correct and incorrect identifications to utilize as selection cutoff.
Among the peptides that are deemed correctly identified, many peptides that are observed in some samples are not observed in others, resulting in widespread missing values. Furthermore, the fact that a feature was not observed for a peptide is often due to that peptide’s presence at a lower abundance than the instrument can detect. Because of this informative missingness, care must be taken when handling the missing values to avoid biasing abundance estimates.
I will present (i) proteomics pipeline utilized at PNNL, (ii) a statistical model that carefully accounts for informative “missingness” in peak intensities and allows unbiased, model-based, protein-level estimation and inference and (iii) DAnTER, a software for proteomic data analysis.

The Thermo Scientific Proteomics Seminars of have become an established venue for scientific and technological discussion and the sharing of practical tips. This year, many cities across Europe will host one of these events, and we would like to invite you to join us.

Protein quantitation is the main theme of the 2008 seminar series. Scientists from Prof. Josh Coon's lab, the co-inventor of ETD, (Douglas Phanstiel and David Good) will talk about the novel LTQ Orbitrap XL ETD system and its application to the study of the human embryonic stem cell proteome. The advantages of ETD in the context of post-translational modification analysis will be discussed by Prof. Martin Larsen (at the Copenhagen and Stockholm seminars), Dr. Bruno Domon (at the Basel seminar), Dr Nick Morrice (at the London seminar) and Dr. Benito Canas (at the Madrid seminar).

Metabolomics and proteomics approaches are complementary and provide better insight into the organisation and function of biological systems. The Thermo Scientific Proteomics Seminars of have become an established venue for scientific and technological discussion and the sharing of practical tips. This year, many cities across Europe will host one of these events, and we would like to invite you to join us.

Protein quantitation is the main theme of the 2008 seminar series. These seminars provide you with the opportunity to get first-hand information about protein quantitation methods such as SILAC (for example, Prof. Matthias Mann at the Munich seminar), analysis of iTRAQ-labeled proteins with the LTQ Orbitrap (for example, Prof. Bernhard Kuester at the Berlin and Munich seminars) and targeted peptide quantitation applied to biomarker verification (for example, Prof. Mike MacCoss at the Utrecht, Copenhagen and Stockholm seminars; Dr. Melanie Flint at the London, Manchester, and Dublin seminars). In addition, Thermo Scientific application scientists will cover practical issues related to sample preparation, method setup and data processing for various quantitation approaches.

Electron Transfer Dissociation (ETD), a new dissociation technique broadly applicable to proteomics, is delivering exciting results. Peter Roepstorff seminar in CNB

El próximo miércoles 28 de mayo, viene al CNB el Prof Peter Roepstorff e impartirá una charla sobre:

“Modification specific proteomics with emphasis on protein phosphorylation and glycosylation”.

Peter Roepstorff is Professor in Protein Chemistry in the Department of Biochemistry and Molecular Biology, University of Southern Denmark, Odense M, Denmark. He has been a pioneer in the field of Mass spectrometry and Proteomics, he is publishing since 1970 on mass spectrometry applied to the analysis of biological molecules, peptides and derivatives with over 300 papers in this field and author of seminal contributions (for instance, the Peptide Mass Fingerprint approach for protein identification).

Professor Roepstorff is a key player in European proteomics research and strongly contributed to the application of mass spectrometry in the study of proteins. His research is focused on the development and application of sensitive and specific methods for protein identification and micro-characterization. Research projects include identification of proteins isolated from micro-organisms and diseased tissue, determination of primary structure of structural proteins, characterization of postranslationally modified proteins, including glycoproteins and phosphoproteins, investigation of protein-ligand, protein-protein and protein-DNA interactions and analysis of DNA and RNA by mass spectrometry. Professor Roepstorff is a Council member of HUPO (Human Protein Organisation) since 200 and has received the 2007 HUPO Distinguished Achievement Award in Proteomic Sciences.

Thus, we will have the chance to meet him next wednesday at the CNB Salon the Actos but if someone wishes to meet him for any specific interest please let me know it for agreeing an appointment.

Proteomics Technology Symposium

The Proteomics Symposium focuses on the application of innovative and state-of-the-art mass spectrometric techniques to different aspects of life sciences. Topics range from high-throughput proteomics and targeted methods, to the characterisation of post-translational modifications, novel sequencing approaches, and single-cell proteomics. These techniques have been successfully applied to a variety of biological problems such as the characterisation of cancer cells, cell differentiation, the study of neurodegenerative diseases, and the regulation of cell signalling events through protein post-translational modifications. The biological relevance of these latest proteomics advances will be illustrated by four high-profile invited speakers that will present their recent research results in the aforementioned topics.

Workshop on Quantitative Proteomics of Biomarkers for Medical Applications and Basic Research

The course is aimed at PhD students and postdocs and focusses on all aspects of biomarker detection and biomarker quantification using proteomics technology and includes many international expert speakers in the fields of targeted proteomics, including advanced SRM and enrichment strategies.

Confirmed speakers are Christoph Borchers, Virginie Brun, Erich Brunner, Albert Heck, Boris Macek, Christophe Masselon, Karl Mechtler, Jesper Olsen and Paula Picotti.

We would like to invite interested PhD students and postdocs in the field of Life Sciences to register for this workshop, which will take place in the hotel Palace de Menthon in Annecy, France. Attendance and accommodation is covered by PRIME-XS, but participants are expected to arrange and pay for their own travelling.

Principle investigators are invited to identify potential postdocs or PhD students in their lab that would be interested and that could benefit from the workshop and to distribute this announcement to anyone you feel might be interested.

We are very pleased to announce that the final program of the International CIC bioGUNE Workshop on Metabolomics & Proteomics, is ready.

Our guest speakers are leading scientists in the field of technological development and applications of these technologies. They will tell us about the state-of-the-art in technological aspects related to the different existing platforms (RMN, GC-MS, LC-MS and protein arrays) as well as recent breakthroughs in the application of them to the study of the microbiota and different pathologies including cancer, hepatic and cardiovascular diseases. The development of diagnostic tools for clinicians and pharmaceutical companies based on these technologies will also be covered during the workshop. Importantly, the scientific program will be completed with poster sessions offering to the participants the possibility of presenting and sharing their own work. Presentations from leading equipment manufacturer companies will showcase last advances and possibilities of the instruments used in these technologies. The participants will have the opportunity to learn, meet and interact with experts in different metabolomic and proteomic related areas obtaining a deep and broad vision on these powerful technologies.

Workshop in Tissue Imaging

Proteomics, the systematic analysis of the protein complement of cells, tissues and organisms, is now applied in biomedical, clinical sciences and in molecular cell biology for fundamental studies. Mass spectrometry is at center stage in proteomics research projects, providing high-sensitivity identification, detailed characterization and quantitation of individual proteins in complex mixtures.

Imaging mass spectrometry (IMS) facilitate precise location of bio-molecules, drugs, their metabolites and the bio-molecular aberrations they target. This information can be used to determine tumor margins, drug distribution throughout a tissue or organism, and proteomic profiles under different experimental or therapeutic conditions.

Nevertheless, despite the wide range of in vivo and ex vivo imaging techniques available nowadays, the perfect solution in terms of resolution and sensitivity does not exist and the full picture of a biological, physiological and/or medical problem can often be outlined only by combination of anatomical, functional and molecular information.

The aim of this Workshop is to show to the Proteomic and Clinical Investigators New Technologies and Tools using the image as a support and the potential applications of these techniques.

The PSI Spring meeting, now in its seventh year, is a hands-on workshop for the community-based development of data representation standards in Proteomics. Based on results of previous activities, the 2010 meeting in Seoul will focus on the further development of mzQuantML for the representation of quantitative mass spectrometry data, gelML and associated controlled vocabularies for protein separation, and PSICQUIC, a common query interface for molecular interaction data resources. The first day will be devoted to introductory talks and training sessions, the second and third day will focus on concrete, joint further development of the PSI standards.

Motivation statement

The world of data analysis in Proteomics is under enormous pressures:
- Thousands of proteins can be identified and semi-quantified in one go.
- The analysis of expression Proteomics data is still being performed on a reductionistic, protein-to-protein basis.

High-throughput Proteomics data has started to undergo a phase transition from Reductionism to Systems Biology. This very same phase transition has previously occurred in Transcriptomics. In Metabolomics, our colleagues are following the same trend.

The Systems Biology approach, known as pathway analysis (PA), is rapidly gaining strength in Proteomics, but it starts from a very low base.
At the 2008 ASMS in Denver, only 16 out of 900 proteomics presentations (1.8%) mentioned PA.
This is at the level of false positive identifications in a typical proteomics experiment, although a big step forward compared to 2007, when only 2 out of 700 proteomics presentations (0.3%) were PA-related. We are in the very beginning of a long road, but it goes steeply uphill. Next year, PA will probably break through the 5% barrier, and within a few years time most proteomics people will be doing PA.

We believe that PA is going to be the next big thing in Proteomics. And we know that many more people are sharing this view.

The PSI Spring Meeting 2008 will take place in Toledo, Spain, April 23-25, 2008.

Meeting format:

The meeting will commence on 23rd April and run through the evening of 25th April. A summary session and a plenary lecture will take place on 23rd. After that, four parallel sessions will take place until 25th April, finishing with a final summary and future work session. The parallel sessions will consist of the development of standardized guidelines

En nombre de la Sociedad Mexicana de Proteómica (SMP) invito a ustedes cordialmente a participar del II-Simposio Mexicano de Espectrometría de Masas: Proteómica Molecular y Celular, que se realizará en Guanajuato-Gto del 5 al 9 de noviembre del 2007. El II-MS/MS es un evento científico internacional que intentará mostrar los últimos avances en la biología y nuevas tecnologías relacionadas al análisis proteómico. Así también, el II-MS/MS será un espacio abierto a la discusión de nuevas propuestas referentes a la organización de las sociedades latinoamericanas de espectrometría y proteómica y de la constitución de la sección latinoamericana de la HUPO.

El programa científico de este evento incluye un curso pre-simposio, seminarios de científicos nacionales e internacionales expertos en el area y la exhibición de la más moderna tecnología de aplicación proteómica por las compañias patrocinadoras.

ProteoRed les invita a asistir al Workshop "Surface Plasmon Resonance (SPR): Analyzing Interactions Inside and Outside the Cell" que tendrá lugar los días 13 y 14 de noviembre de 2006, en el CNB.
Se presentará a la comunidad científica el potencial de la técnica SPR, para el estudio de interacciones entre moléculas biológicas en tiempo real. Se discutirán avances tecnológicos que permiten aplicar la SPR a moléculas de bajo peso molecular y a un elevado número de muestras y que abren nuevas posibilidades experimentales en el diseño de anticuerpos y drogas, facilitando investigaciones en áreas de la Biología Molecular, Inmunología y Proteómica Funcional. La participación de expertos de prestigio internacional permitirá el intercambio de conocimientos entre investigadores.
